These are putative integrations. We need long read confirmation. We did look for regions outside of spike but only had single read evidence. Deeper sequence may reveal more of these. The Mito and Poly A sequences in the plasmid are integration blind spots.

Thats a good idea. 1:50 fragments are over 1kb and 1:800 reads are over 3Kb.
The lots in germany are much higher in DNA contamination and they may have more long fragment contamination. I think they are limited in the amount of vax they have so the experimental landscape is limited.

On CT scan she developed a lot of gas in tissues, starting from perirectal area, in followup CT fastly increasing and spreading all over her body and subcutaneous tissues to the level of neck. She had high WBC and CRP and some fever but was otherwise stable wthout any ICU admission until her inevitable passing after about 10 days
Both patients had strange nonresponsiviness and toleranxe for massive infection by very virulent bacteria. I'm not an expert on this, so there are some technical details that I am not aware of and of course I do not know your lab equipment, but maybe you should try an amplification-free workflow. I find this paper to be quite interesting:

" That process may arise due to aberrant epigenetic regulation and I am kind of certain about epigenetic dysregulation happening due to transfection induced cytotoxcity. It would be very interesting if transfection, using the LPNs alone, increases the chances of Chromothripsis in treated cells compared to controls. Just another one of those studies that they didn't do, I guess.
